Well, I only used to run it on like 50 hosts, but I had the same problem -
it took mrtg more than 5 minutes to build the reply and cron'd send
another mrtg to fight with the first one...

What I ended up doing was split it up into several configs and running
them at different minutes (0,5,15,20 / 1,6,21,26 etc). Also, I found that
running mrtg every 10 minutes was good enough for some of the hosts. Then
again, I wasn't just monitoring routers (I had routers, interfaces no
routers and a HELL of a lot 'check how much bandwidth this website's
eating up's).
